Help! AF not quite working

I've got a Nikon D90 and it sadly got dropped on my kitchen floor about 6 months ago. It landed on the lens which subsequently broke. I felt bad shooting while the lens was out for repair but i did a few shots and I started to notice that the AF was off just a little bit. I thought it might be the lens but when I got my other lens back from repair it also wouldn't focus right. It's only off a little bit but it ruins almost every picture.
Will i have to send it out for repair or is there something i can do myself?
